Shinnan-yō Station opened on 18 April 1926 as Suō-Tonda Station (周防富田駅) on the San'yō Main Line between Tokuyama and Fukugawa. A computer-controlled automated freight yard was completed and entered full service in October 1980, the same month the station took its current name. With privatisation of the Japanese National Railways on 1 April 1987 the station passed to JR West and JR Freight. The Midori no Madoguchi ticket window opened in 1996 but was closed on 30 September 2022, and the station became unstaffed the next day; ICOCA service began on 1 April 2023.

A computer-driven linear-motor hump yard installed in October 1980 was used to sort tank cars carrying chemicals from nearby plants; the yard's active operations were suspended on 31 October 1996.
