Ōmorikaigan Station opened on 1 February 1901 as Yawata Station when the Keihin Electric Railway extended its line from Kawasaki to a station then in front of Ōmori. On 8 May 1904 the main line was extended west from this station to Shinagawa; the existing track to Ōmori became a branch and the station was renamed Kaigan ("seaside") Station. The Ōmori branch was abolished on 8 March 1937. The present name Ōmorikaigan dates from 1 July 1933. Elevated reconstruction ran from January 1970 to 1 December 1970 when both tracks were lifted onto a viaduct. Keikyu assigned the station number KK07 on 21 October 2010, and the sub-name "Shinagawa Aquarium" was added on 14 March 2020.

Despite the "Ōmori" prefix usually pointing to Ōta Ward, most of the station actually sits in Shinagawa — the platform straddles the ward border with only a portion in Ōta.
