Niihama Station opened on 21 June 1921 as an intermediate stop when the Sanuki Line was extended westwards from Iyo-Doi to Iyo-Saijō. It was reached by a connecting line from the Sumitomo Besshi Mining Railway between November 1942 and January 1967, when the mining line was severed. The current station building was completed on 1 October 1979 after a temporary station in February of that year. Parcel handling ended on 1 November 1986 (except newspapers), and the 1 April 1987 privatisation transferred the station to JR Shikoku and JR Freight. A barrier-free renovation finished on 28 September 2017, replacing the existing footbridge with a new one equipped with elevators. The station number is Y29.

Since 27 April 2018 the train-approach jingle has been "Chōōsa-ja," a chant from the Niihama Taiko-matsuri drum festival, replacing the JR Shikoku standard "Seto no Hanayome."
