Nigishima Station opened on 15 July 1959 as part of the final extension of the Kisei Main Line, which closed the gap between Miki-sato and Atashika stations on what had been Japanese National Railways' last unconnected segment. The station has been unstaffed since 21 December 1983 and passed to Central Japan Railway Company on 1 April 1987 with the privatisation of JNR. The original mortar station building from 1959 still stands. The station was built on its current alignment after residents of Nigishima petitioned JNR to abandon a planned single straight tunnel in favour of a route over two passes.

The platform sits on a rise above the village, with an unobstructed view across Nigishima Bay.
