Kii-Nagashima Station opened on 29 April 1930 as the temporary terminus of the Kisei East Line built by the Japanese Government Railways from Ōuchiyama. The line was extended south to Minose on 26 April 1932 and renamed the Kisei Main Line on 15 July 1959. A locomotive sub-depot was established here in June 1930, and Emperor Shōwa's imperial train stopped at the station during his 1951 postwar tour. The station passed to JR Central on 1 April 1987 at JNR privatisation. The original wooden station building, repeatedly refurbished, is still in use. JR Central plans to begin TOICA service for Nanki limited express passengers in spring 2027 and to make the station unstaffed in March 2027, when customer-support services and an assisted ticket machine are to be introduced.

The wooden station building put up when the station opened in 1930 is still in use, having been refurbished repeatedly over the years.
