Hyūga-Nagai opened on 29 October 1922 as the new northern terminus of the Miyazaki Main Line, which Japanese Government Railways had extended after taking over the former Miyazaki Prefectural Railway. It became a through-station on 1 July 1923 when the rails reached Ichitana, and on 15 December 1923 the link-up with the Hoshū Line south from Kokura created continuous service from Kokura through Hyūga-Nagai to Miyakonojō, the whole stretch then renamed the Nippō Main Line. Freight handling ended in 1962 and baggage handling in 1972, when the station also became unstaffed. The 1 April 1987 privatisation transferred operations to JR Kyushu, and oversight moved to the new Miyazaki Branch on 1 April 2022.

A brief surviving custom: from 1992 a resident living in front of the station hand-sold tickets on the platform for one morning down train, restricted to a "regular fare to Nobeoka" ticket only.
