Yonago Station opened on 1 November 1902 with the inauguration of the government-built line between Sakai (today's Sakaiminato) and Mikuriya. In 1908 the line was extended east to Yasugi, leaving the Sakai branch as a stub, and the 1909 line-naming reform established Yonago as the junction of the San'in Main Line and Sakai Line. Following privatisation in 1987 it became a JR West directly operated station. JR Freight operations ended in 2015 when functions were consolidated at Hoki-Daisen. A multi-year rebuilding ended on 29 July 2023 with a new elevated concourse, north-south passage, and the Chamine Yonago station building.

The Sakai Line platform is dedicated number 0 and nicknamed the 'rei-ban' (spirit) platform, a play on the rei reading of zero tied to the line's Kitaro yokai branding.
