Tokushima Station opened on 16 February 1899 as a Tokushima Railway terminal, was nationalised on 1 September 1907, and on 20 March 1935 became the eastern terminus of the through-route Kōtoku Line. The original building burned down in the air raid of 4 July 1945; a second opened in February 1946 and a third on 29 May 1951. Control passed to JR Shikoku at the 1 April 1987 privatisation. The current fourth-generation building opened on 15 September 1992, with Clement Plaza shopping centre opening in April 1993 and JR Hotel Clement Tokushima the following July to complete the 18-storey complex. JR Shikoku introduced "Midori no Kenbaiki Plus" ticketing on 11 March 2024 and plans automatic ticket gates during fiscal 2026.

Since 5 August 2016 the train-approach jingle is an arrangement of "Awa Yoshikono," the signature tune of the Awa Odori festival, performed in four roughly 30-second variants by members of local dance troupes.
