Shinano-Tokiwa Station opened on 2 November 1915 as Tokiwa Station, a passenger-only Shinano Railway stop between Shinano-Matsukawa and what was then Hotokezaki on the route to Matsumoto. The Shinano Railway electrified its line on 8 January 1926 and the system was nationalised on 1 June 1937, at which point the station was renamed Shinano-Tokiwa and began handling freight. Freight ended on 30 January 1971, parcel handling on 1 February 1984, and the station was destaffed on 1 October 1985. It passed to JR East at the 1987 JNR privatisation, a simple station building replaced the previous structure in December 2005, and the surrounding stretch of the Ōito Line was incorporated into the Tokyo suburban zone on 14 March 2026.

A signboard on the platform advertises Shinano-Tokiwa as the access station for Mount Gaki, although getting from the platform to the trailhead requires a taxi.
