• Hōhi Line: Suizenji ⇄ Minami-Kumamoto

Shin-Suizenji Station opened on 13 March 1988 as an infill JR Kyushu station on the Hōhi Main Line in Kumamoto's Chūō-ku, intended to relieve the parallel Suizenji Station and to provide a closer interchange with the Kumamoto City Tram. From 6 July 2008 the station temporarily moved to a provisional platform while the line was elevated; the new high-level platform was switched into service on 19 June 2010, and the present elevated station building opened in April 2011 alongside a relocated tram stop with a direct connecting footbridge. SUGOCA IC service began on 1 December 2012. On 1 October 2023 the station was converted from an outsourced operation to a directly managed JR Kyushu facility with its own stationmaster.

Despite being a younger "new" station, Shin-Suizenji now sees more daily boarders than its older neighbour Suizenji, ranking second among Kumamoto Prefecture's rail stations after Kumamoto itself.
