Shigeoka Station opened on 26 March 1922 as the southern terminus of the Hōshū Main Line, which the Ministry of Railways had been extending down the east coast of Kyushu from Kokura. Through traffic to Miyakonojō was achieved on 15 December 1923 when the line met the Miyazaki Main Line at Ichitana, and the combined route was renamed the Nippō Main Line. Freight handling ended on 25 February 1972, parcel handling on 1 February 1984, and the station became unstaffed on 10 December 1985. With the privatisation of Japanese National Railways on 1 April 1987 control passed to JR Kyushu.

Daily ridership has fallen from over 600 boardings in the 1960s to just a handful. The platform was used as a filming location for the 2002 film Nagori Yuki (the station-building scenes were filmed at Kami-Usuki Station).
