Ōmorimachi Station's lineage starts on 1 February 1901, when the Keihin Electric Railway opened a stop named San'ya on this section. It moved to new track alignment in 1906 and was later renamed Ōmori-San'ya. Following heavy wartime damage, services were suspended on 1 July 1945 and the station was formally abolished on 1 June 1949. It was rebuilt under the present name Ōmorimachi and reopened on 15 December 1952. The platform was lengthened for six-car trains in March 1982. Grade-separation work raised the up platform on 16 May 2010 and the down platform on 21 October 2012. Platform-edge doors entered service on both tracks on 13 December 2025.

Ōmorimachi was the last station on the Keikyu Main Line to retain its track-level pedestrian crossing — it was finally removed on 28 April 2007 as part of the line's grade-separation programme.
