Naruse Station was inaugurated on 30 March 1979 and opened to revenue service the following day, 1 April 1979, jointly with Tōkaichiba Station on the JNR Yokohama Line; the section was still single-track at that point, so only platform 1 was in use. Platform 2 entered service on 15 July 1979 with the double-tracking of the Nagatsuta–Haramachida section. With the JNR breakup on 1 April 1987 the station passed to JR East. Automatic ticket gates entered service on 5 August 1994, south-exit elevator and up-escalator on 7 November 1999, paid-area elevator in December 2002, and paid-area escalator on 1 February 2003. Suica acceptance began on 18 November 2001, the Midori-no-Madoguchi ticket office closed on 19 October 2021, and smart platform doors entered service on 8 August 2023.

Naruse is the southernmost JR station in Tokyo. Because the next stop toward Yokohama, Nagatsuta, falls within the "Yokohama City" fare zone, splitting a ticket between Naruse–Nagatsuta and Nagatsuta–destination can actually be cheaper than buying through to certain places.
