Nagaoka Station opened on 1898-06-16 as a general station of the Hokuetsu Railway, when the Ichinokido–Nagaoka section entered service. Following nationalisation of the Hokuetsu Railway on 1907-08-01, the station was rebuilt in reinforced concrete in November 1926. After the war, the station yard was electrified in October 1947. The current building was completed on 1980-04-17; trial runs of the Jōetsu Shinkansen between Nagaoka and the Niigata rolling-stock depot began on 1980-11-05. With the opening of the full Shinkansen on 1982-11-15, Nagaoka became a stop for higher-speed services. It passed to JR East at the 1987-04-01 privatisation. The station building was damaged in the 2004-10-23 Chūetsu Earthquake.

The station building stands on the site of the inner keep of Nagaoka Castle.
