Mukaibara Station opened on 1 October 1963 as a stop on the existing Yosan Line under Japanese National Railways, in the city of Iyo in Ehime Prefecture. On 3 March 1986 the station was rebuilt on an elevated alignment about 100 metres closer to Iyoshi, and the new Uchiko branch line opened, making Mukaibara the official junction between the original coastal route and the inland Uchiko route. With the privatization of JNR on 1 April 1987 control passed to JR Shikoku. The station holds dual numbers S06 and U06; only local trains stop, with branches diverging westwards.

Although Mukaibara is the official junction, only a single trailing crossover lies west of the platform, leaving the station functionally a one-track stop where branch trains diverge further down the line.
