Mikazuki Station opened on 24 March 1934 as the temporary western terminus of the Ministry of Railways' Kishin Line, then known as the Himezu Line, on its extension from Harima-Shingū. Later that year, on 28 November, the line was rebadged the Himezu East Line. A further extension to Sayō on 30 July 1935 made Mikazuki a through station, and the line's full Himeji-Higashi-Tsuyama opening followed on 8 April 1936. Freight ceased on 1 April 1962 and parcel on 1 March 1971, with destaffing on 1 November 1986. JR West took over at the 1 April 1987 privatisation. A new station building, jointly built with the Mikazuki Community Centre, opened on 1 March 2003; the simplified ticket commission ended on 1 October 2019, returning the station to fully unstaffed operation.

The 2003 station building carries on its roof a stylised crescent-moon emblem reflecting the station name "Mikazuki" ("crescent moon").
