Meiji-Jingūmae Station opened on 20 October 1972 when the Teito Rapid Transit Authority (TRTA) extended its Chiyoda Line from Kasumigaseki to Yoyogi-kōen; the long-standing Ginza Line stop called Jingūmae was renamed Omotesandō at the same time. Ownership transferred to Tokyo Metro on 1 April 2004 with TRTA's privatisation, and PASMO use began on 18 March 2007. A second set of platforms beneath the existing one was inaugurated on 14 June 2008 with the opening of the Fukutoshin Line, accessed by a connecting passage on the fourth basement level. From 6 March 2010 station signage was changed to read "Meiji-Jingūmae 'Harajuku' Station" to highlight the popular neighbourhood and lift weekend traffic.

While the Chiyoda Line tunnel was being built, the bones of a complete Naumann's elephant were unearthed beneath what is now the platform.
