Mokoto Station opened on 15 November 1924 as a state-owned full-service station in Abashiri, Hokkaidō, on what is today the Senmō Main Line. From 1935 to 1961 it interchanged with a colonisation tramway running inland to Higashi-Mokoto. Freight handling ended on 10 September 1982 and parcel handling on 1 February 1984; the passing loop was removed and station staff withdrawn on 1 November 1986, after which the stop was handled under simplified outsourcing. JR Hokkaido inherited the station at the 1 April 1987 privatisation, and full unstaffing followed on 1 April 1992. The original wooden depot, lightly remodelled, remains in service.

The wooden station building still in daily use dates from the 1924 opening, despite only light remodelling in the century since.
