Kokubu Station was opened on 24 November 1929 by the Railway Ministry, taking its name from the neighbouring earlier-built Kokubu Station which was simultaneously renamed (first to Nishi-Kokubu, then to Hayato). The connecting Ōsumi Line was completed from Kaigata Onsen on 9 September 1972, making this a junction. Freight handling ended on 1 February 1984 and parcel service on 14 March 1985. The Ōsumi Line was abolished in its entirety on 14 March 1987, and on 1 April 1987 the station passed to JR Kyushu at privatisation. SUGOCA service began on 1 December 2012, barrier-free works including two elevators were completed on 2 May 2018, and on 1 October 2023 the station was returned from outsourced operation to direct JR Kyushu staffing.

Before 18 March 2007, the last scheduled arrival at Kokubu Station was the latest of any train terminating in Kagoshima Prefecture; the title then passed to Sendai Station on the Kagoshima Main Line.
