Kichijōji Station opened on 30 December 1899 as a Kōbu Railway stop, becoming a state-railway station after Kōbu was nationalised on 1 October 1906. The Teito Electric Railway (a Keio predecessor) extended its Inokashira Line to Kichijōji on 1 April 1934, creating today's JR-Keio interchange. The JR tracks were elevated on 29 October 1967, with through service from the Chūō-Sōbu Line and TRTA Tōzai Line reaching Mitaka on 6 April 1969. Suica IC service began on 18 November 2001, the new Keio "Kirarina" building opened on 23 April 2014, and JR rapid trains adopted 12-car formations on 13 October 2024 after platform extensions were completed. The station now sits at the heart of one of west Tokyo's busiest commercial districts.

In 2017 Musashino city erected a statue of Hanako, a beloved elephant from the nearby Inokashira Park Zoo, beside the station's north exit; the bronze is funded by public donations and is dressed up each winter as part of the local light festival.
