Isa Station opened on 3 November 1904 when the state-built railway between Fukuchiyama, Ayabe, and what is now Higashi-Maizuru was completed; the route was leased the same day to the Hankaku Railway for passenger and freight service. The Hankaku Railway was nationalised in 1907, and the segment serving Isa was reclassified as part of the San'in Main Line on 1 March 1912. Freight handling ended on 26 August 1971 and parcel handling on 1 December the same year, with the station becoming unstaffed. A 1976 renovation re-clad the building in mortar with a colonial-style roof and added the present footbridge. The station joined JR West at the 1 April 1987 privatization.
