The station opened as Tomitaka Station on 11 October 1921 when the Miyazaki Main Line was extended from Mimitsu, and simultaneously served as the trunk-line junction for the Hosojima Light Railway. The route was incorporated into the Nippō Main Line on 15 December 1923. The Hosojima Line's passenger service ended on 1 February 1972, becoming a freight spur which was finally abolished on 2 December 1993. The station was renamed Hyūgashi Station on 25 May 1963 to reflect the surrounding municipality's name. JR Kyushu inherited the station at the 1 April 1987 privatisation. After elevation work started in November 2002, the present timber-and-steel station building, designed by Hiroshi Naito, opened on 17 December 2006 and won the Brunel Award's grand prize for architecture in 2008.

The current timber-clad elevated station building, designed by architect Hiroshi Naito, won the international Brunel Award's architecture grand prize in September 2008.
