Hon-Isahaya Station opened on 20 June 1911 on the Shimabara Railway Line in Higashi-Kōji-machi, Isahaya, Nagasaki. Freight handling ended on 30 April 1979, the present station building was rebuilt in December 1989, and on 1 October 2019 the subtitle "Isahaya-Shiyakusho-mae" (in front of Isahaya City Hall) was added.

Isahaya's commercial core sits around Hon-Isahaya, about 1.5 km along the Shimabara Railway Line from its starting point at Isahaya Station, and the city office, the city library, the central shopping streets and Isahaya Park all cluster around this stop.
