Hizen-Hama Station opened on 30 November 1930 as the new southern terminus of the Nagasaki Main Line's coastal route along the Ariake Sea, built by Japanese Government Railways. It became a through-station on 16 April 1934 when the track was extended south to Tara. The station was destaffed in stages from 1985 and became fully unstaffed in 2008. The original 1930 timber building was restored in March 2018, returning the structure to its opening-era appearance and adding a tourist information office, shop and cafe. With the Nishi Kyushu Shinkansen opening on 23 September 2022, the segment from here to Nagasaki was de-electrified, making the station the boundary between electrified and diesel-only operation.

A sake bar called HAMA BAR opened in an annex of the station building on 11 January 2021, drawing on the heritage of the surrounding Hama-juku district's brewing industry.
